Welcome to Nix's OLD LBNL Home Page!

Who:I used to work as a Computational Scientist for the BDTNP project supervised by Michael Eisen and Mark Biggin at Lawrence Berkeley National Lab. They study gene regulation in early Drosophila development. Currently I work at Affymetrix!
What:I develop algorithms, databases, and bioinformatic tools for the analysis of Tiling Microarray ChIP-Chip, SELEX, Bio Imaging, and Comparative Genomic experiments. This software is open source, freely available, and distributed below.

GATAA stand-alone, platform independent, Java based, Graphic Alignment Tool for Comparative Sequence Analysis. GATA at SourceForge and GATA Home. Examples!
BDTNP BioImaging
Meta Database
A Servlet/JSP/MVC MySQL relational database container for information related to the generation and analysis of drosophila confocal image stacks.
TiMATTiling Microarray Analysis Tools: 25 Command line Java tools for the analysis of Affymetrix tiled genomic microarrays. Uses quantile normalization and Wilcoxon statistical tests to produce an ordered list of the most probable genomic intervals enriched between treatment and control experiments.
SELEXVarious command line Java tools to filter, parse, and extract sequence and motif information from SELEX experiments. These have been incorporated into the BDTNP SELEX database.
FlyCatcherA program that extracts orthologous D.Pse sequences given D.Mel coordinates.
Silent Site SelectorA program that designs oligos for site directed mutagenesis.
BioRootA lab specific data repository and bioinformatic portal.
Nix's Java Source CodeA "working" collection of bioinformatic Java source code. JavaDocs
